Based on your pictures with the body on, it looks like the springs are almost fully compressed - is that right? If yes, I'd say you're probably going to want to get some stiffer springs (0.61 might be enough).
Once that's done, if you want the body to sit lower seems like you have a couple of options
1. Shorter shocks
2. Reposition where the shocks attach
3. Lower the body on the frame
In your shoes, I'd work to get the body lower on the chassis so you can keep the skid up a bit higher.
If that's not possible you could move the top of the shock mounting point higher (maybe something like this https://www.amazon.com/Aluminum-Front-Shock-Bracket-TRAXXAS/dp/B07F3WCL3Q)
This would allow you to retain most, if not all of your wheel travel.
