Traxxas EZ Peak Plus Charger Question

I got a Traxxas EZ Peak Plus Charger today and i was planning to store charge one of my lipo since it's been almost two weeks since i last used it and i won't use it for at least one more. However should i store charge it empty like it is now or balance charge it first and then store charge it?

Just put on a storage charge. Lipo's don't have any "cell memory".

After about an hour and a half of storage charging a 3250mah 2S, the 3rd red LED error code came up which according to the manual means "The charge cycle timed out without reaching the target battery voltage". I suppose there is something wrong with the battery's voltage right?

That's a start. Keeping them stored at 0% charge is a very bad idea because Lipo's loose a few % per month. It doesn't take long for them to self-discharge to unsafe (read: damaging) voltage from 3.5v. Basically keeping a lipo fully charged (4.2v) or fully discharged (3.5v) for more than a day is bad.
